It seems that when I publish my DSC Suite web site as a web application with Visual Studio (Publish Web Site) all my site configuration and licensing information is lost. Is it possible to use the Publish Web Site feature and still retain site settings? Should I make the configuration changes in my dev environment before publishing? I doubt this would work for the licensing. Or is it necessary to forgo the Publish feature and use the Copy Web Site feature to copy changed files?

I don't think it's a good idea to use VS publish to push changes directly to the live server. Configuration setting is just one drawback of others e.g. directory and file security settings. You could publish to the local directory and then use a customized batch script to push the changes over.
